The tool is meant to automate certain tasks across multiple Team Projects; replacing a Process Template isn't really in scope. But for your question specifically: it's probably much easier to just branch the source code to the Scrum project. This allows you to keep the source control history (as long as you don't delete the source project) but keep the work items as they are (which are much harder to "clone").
